I can't recommend a store (although I could ask my sisters), but I got a pair of Nike (aka Sweatshop) Reax at an outlet and they are unbelievable. My chiropractor loves them, and they can be ordered online from http://www.famousfootwear.com.

I don't about a store specifically (I assume you're not looking for chains, in which case I got nothing), but I can say that the brand of running shoes I have now, Asics (http://www.asicsamerica.com/sports/running/), are thoroughly awesome.

The Interwebs tell me they are available in Manhattan at Sports Authority and at New York Running Co. (http://www.therunningcompany.net/newyork.htm) at Columbus Circle.
